The shooting occurred near 104 Road and 212 Street in Queens, but the circumstances behind the shooting were not immediately clear.
He was taken to Jamaica Hospital Center were he was listed in critical but stable condition, the New York Times reported.
One suspect has been taken into custody, the Associated Press reported.
The shooting occurred just after 6 p.m. while the on-duty officer was sitting in an unmarked car, according to NY 1 News.
The officer was in plainclothes at the time when he was shot at by a suspect on foot.
An NYPD spokesman told the AP the suspect is believed to have fired at least twice into the unmarked car.
Officers flooded the area after the shooting, the AP reported, making a house-to-house search of the suspect.
